Alternator help needed!!!!

When I bought my y33 back in June I knew it needed a new alternator along with a lot of other engine parts! Well I finally got around to replacing it along with the broken connector and it only has 2 wires running into the connector so I started splicing them into the new connector the first one did like it was supposed to and upon connecting the second one the alternator slowed down drastically like it was trying to turn the opposite direction! Any ideas on what it could b? Also it might just b me but the wiring for the connector seems to b coming from the wrong place in the harness!
