99 GS400 rear sub?
What's the best size and sound quality? What's your set up? Looking for ideas before I purchase a rear sub.

Waaay too many options to answer a question that vague.
What's your budget? What do you listen to? How much trunk space are you willing to sacrifice? What "sounds good" to you?

I listen to rap and rock. I think I'm gonna just put a 10" subwoofer in the stock rear woofer spot in the back window.

Well, a little free air setup like that won't get you much in terms of quality or performance in general. Wouldn't make a whole lot of difference what subwoofer you choose.
I would recommend having a chat with a proper box builder and installer about what they can do for you.

I wouldn't recommend using the factory location. I have a Jl 12w6 in mine and have been wanting to change it for a while.

you can certainly get quality and performance out of a rear deck sub. the trick is to seal the trunk from the cabin completely and use a sub with suitable t/s parameters for infinite baffle installation. ib installations offer flat frequency response and low end extension, often superior to boxed installs. what you lose in the tradeoff is output. it's a sq setup, not an panel shaker. the general rule of thumb for ib is the bigger the better.
